The Mpumalanga-based outfit finished the campaign in fifth place and missed the chance to qualify for the PSL promotion/relegation play-offs by just three points.
Mangoya has since joined Upington City after moving to the Northern Cape this week.
'Kanu', as Vilakazi is affectionately known, has already started on the job.
"Vilakazi is our coach. He has already started working in preparations for the new season," confirmed an official at Kruger United.
The former Golden Arrows striker is returning to football after spending a few months undergoing rehabilitation on allegations of gambling.

Meanwhile, Mangoya has explained the reasons behind his departure from the club.
"The club has taken another direction and seemingly we were no longer sharing the same vision ", said Mangoya, speaking to KickOff.com.
