The visitors were reduced to 10 men after Emre Can was sent off after 15 minutes.
Ilkay Gündogan put the hosts into a two-goal with strikes in the 51st and 57th minute, before Timo Werner rounded off the scoring as Germany move top of the group, level on points with the Netherlands.
