In doing so they climbed off the bottom of the Absa Premiership table, to 14th place.
The Clever Boys had led 1-0 until the last 20 minutes, thanks to a goal from Phikolethu Spelman, but an equaliser from Cyril Nzama and a late winner from Vincent Khumalo secured the Eastern Cape side just their fourth league win of the season and saw them move out of the danger zone.
The visitors from Johannesburg started in a positive manner and could have taken the lead in the first minute, but Bebego Lengerman saw his effort come back off the upright.
Both teams created some good scoring chances in the remainder of the first half but the interval came and went without the deadlock having been broken. In fact, it took until nearly the hour mark for a goal to arrive, and it was Wits' Spelman who tucked home the opener after good set-up play by David De Oliveira.
However, their lead lasted just 12 minutes before Nzama brought Umlilo level with a shot from 12 yards out that beat Darren Keet in the Wits goal.
The hosts continued to pressure the Clever Boys and were rewarded with a goal in the 88th minute, as Khumalo scored a dramatic winner from close range to secure three very valuable points in his team's battle to retain their top-flight status.
Wits drop from third to fourth thanks to this result and Kaizer Chiefs' 1-0 win over Mamelodi Sundowns in Johannesburg.
