Teko Modise scored twice for the Buccaneers, helping them to a victory that seemed unlikely after Thanda had come from behind to lead 2-1 early in the second half.
The result sees the Buccaneers keep up their excellent recent form, and they are slowly coming back into contention for the PSL title.
The hosts opened the scoring in the 12th minute, Gilbert Mushangazike scoring with a headed goal after a good cross from Dikgang Mabalane, just as in the Soweto derby against Kaizer Chiefs a week ago.
But just six minutes later Thanda were level. Bernard Parker, the league's co-top scorer, turned provider when his corner kick was headed home by Ghanaian defender Ahmed Muhammed to make it 1-1.
The sides stayed on level terms until four minutes into the second half when Pirates' substitute defender Destin Makita put into his own net to hand Amabhubesi a shock lead.
However, the turning point of the game came in the 55th minute, Japie Motale receiving a red card for a professional foul on Modise. The playmaker, who scored twice for Bafana Bafana in midweek, scored direct from the free kick to make it 2-2.
Benson Mhlongo put Pirates into the lead in the 74th minute with his first goal for the club, drilling home a low shot from 20 yards out.
Modise completed the scoring in the 88th minute with another effort that flew low past goalkeeper Aubrey Mathibe to cap a memorable victory for the Soweto giants as they returned to the traditional home of South African football.
