Amajita defeated Malawi 2-0 on Saturday afternoon and secured their ticket to the 2019 Africa U-20 Cup of Nations.
The South Africans were looking to break the deadlock in the tie after the two sides failed to find the back of the net in South Africa last weekend.
They got the start they wanted when Kabomelo Kodisang turned home Thabiso Monyane's cross to open the scoring after 14 minutes.
Malawai had to wait until the 29th minute for their first real look at goal, with Peter Banda rattling the woodwork with a strike from distance.
With ten minutes remaining the half, Amajita were forced to alter their line as Nkosingiphile Ngcobo replaced the injured Promise Mkhuma.
The second half got off to a lively start, with both sides looking to attack from the onset as Banda forced Amajita goalkeeper Khulekani Kubheka into a save in the opening 12 minutes.
The visitors continued to push for another goal, with Kodisang going close with a curling effort from distance in the 70th minute.
Amajita eventually found their second goal in the 84th minute with Monyane slotting home from close range after being being picked out by Ngcobo.
The hosts struggled to mount any serious attacks on the Amajita goal as the visitors held on for the 2-0 win, which seals their spot at next year's showpiece in Niger.
