Amajimbos lost 2-0 to Russia as they exited the U-17 World Cup at the bottom of Group E with a point from three games.
Russia, who advanced to the last-16 as group winners along with Costa Rica, opened the scoring in the fifth minute from the spot in Concepcion, Chile. Captain Georgy Makhatadaze slotted a penalty after Fedor Chalov was brought down by Thendo Mukumela in the box.
South Africa pressed in the latter stages, with Sibongakonke Mbatha striking the post and Nelson Maluleke testing Aleksandr Maksimenko with a curling free-kick.
Makhatadaze, however, sealed the result in spectacular fashion in the 85th minute as he thumped a quick free-kick from just inside the opposition's half over the backpedalling Mondli Mpoto.
Russia will meet Ecuador in the next round of the competition, while Costa Rica will take on France.
Molefi Ntseki's charges, who were making their maiden appearance at the FIFA showpiece, drew 1-1 with Korea DPR after losing 2-1 to Costa Rica in their tournament opener.
