Kaizer Motaung Jnr had his close-range shot blocked by Kampamba Chintu in the 39th minute.
Sibisi headed the ball at goal only to be denied by the crossbar from a cross by Duncan Lechesa on the stroke of halftime.
Chiefs took the lead almost immediately after the break when Khune hoofed the ball up field for Mabhuti Khenyeza to run onto and score with a shot from close-range.
In the 75th minute Motaung Jnr crossed the ball from the right, over the keeper and defence, for Onismor Bhasera to score with a shot from close-range.
Khenyeza had a shot from outside the box brilliantly saved by keeper Kennedy Mweene in the 81st minute.
Shaun Bartlett scored with a header in the 91st minute to round off a great Chiefs second half performance.
