The South Africa U-23 team were thumped 4-1 by Japan in a friendly in Matsumoto on Wednesday.
Orlando Pirates midfielder Gift Motupa slotted a penalty on the half-hour mark following a hand-ball in the box.
However, the hosts responded with a brace from Shoya Nakajima and strikes from Shinya Yajima and Takuma Asano at the General Sports Stadium.
Coach Owen da Gama, who brought on Nkosingiphile Gumede, Tercious Malepe, Judas Moseamedi and Thabiso Kutumela after the break, used the game to prepare for the Rio Olympics.
Da Gama's charges showed signs of fatigue following their COSAFA Cup triumph in Namibia on the weekend.
